Hi George,

as already pointed out, Coot is pretty good at real space refinement.
You may also want to look further back towards its origins:
- - Michael Chapman's RSRef

- - Dusan Turk's MAIN (http://journals.iucr.org/d/issues/2013/08/00/dz5277)

They both seem still being developed (and I am sure history is
incomplete with this short list).
