[phenixbb] reference model restrain error

Hi Stephan,

Sorry for the trouble. At some point we switched to using SSM
alignment to match the reference model to the working model, and it is
the SSM alignment algorithm that is producing the error. Does your
reference model or working model contain a residue position with more
than one amino acid type? The error message suggests that this may be
the case and that the two residues are not formatted with
differentiable insertion codes.

If you could send me your coordinate files (both working model and
reference) off-list it would help to debug the problem more quickly.
