I'm very interested in this matter.
In my case, I found the following lines in phenix.refine logfile:

basic_wilson_outliers    = 53
extreme_wilson_outliers  = 84
beamstop_shadow_outliers = 49
model_based_outliers     = 16
total                    = 133

Could you tell me some references about these theories?

Especially I'm worrying about model_based_outliers.
Should I be careful about the number of this?
