Hi Colin, you don't need anything special. However, in the current
release the occupancy refinement doesn't quite do what you most
likely want (group occupancy for each side chain). Pavel is
almost done implementing the proper way of doing the occupancy
refinement. It will be in the next release (CCI Apps or full
Phenix, whatever comes first).
In the meantime, if you don't want to refine occupancies, all
you have to do is make sure the "altloc" identifiers (PDB column 17)
are defined properly.
